One is a choke jet (small hole, like #80, IIRC) and the other is the main jet which "should" be larger. When shut down and fule left on, the drain plug starts leaking on the ground. Unlike some of the caburator diagrams have looked at that tell you to set the pilot jet 2 1/2 turns out. My Kodiak 400 has been doing it for years and noe my friend's 450 started doing it.
My jets inside the carb all screw into the seated position. Is Is this the main jet and main nozzle? you havnt given much detail so perhaps someone else has other suggestions. you only mention the carb has soaked in cleaner. an ignition problem comes to mind. Open to Banshees, Raptors, Blasters, and others for recreational riding and racing. Is the quad completely stock and all jetting as per it came new?

IIRC (and this is the key phrase..been a while since I been into a 'yak carb), those 2 jets have the same threads and can be interchanged if you're not careful. It contains important safety information.

My carburator does not have adjustable jets in the bowl. It Idols fine. SOURCE: We just got a 2000 Yamaha Kodiak.
IF that happens, yes, they will die (lean) if you open the throttle past 1/4 throttle.

The only jet that adjust is on the exit side of the carb just before it goes into the head.
You can open the choke and it will run a little better (half throttle) but still spits and sputters and does not have alot of power. Or the jet itself could be incorrect.
